I am considering using your products to repair rotted windows sills in my 30 year old house. My question is: does the wood to be repaired need to be paint-free before application, or will the CPES penetrate the epoxy paint?

The wood needs to be mostly paint-free. The CPES will penetrate to some extent under paint if it has nearby access, but it needs clear wood to work to specifications.
